@Coinfrog: It is definitely not raised, but I am not sure wether it is flush with the surface or indented... It looks different depending on lighting and angle.

If it's not raised, perhaps a streak of toning or a light contact mark as @Coinfrog said.

But I still don't understand how this contact rub can go right through the raised letters. I would have expected the raised letters to protect the small fields in between them...

Prior to encapsulating, something may have been forcefully aid on top of the coin or if in a flip maybe another coin smacked it when turning pages, (?), just a guess.

.900 gold will tone over many decades. This coin is somewhat of a faint 'woody' where copper is slightly enriched in this area and has toned a bit more that the slightly richer gold alloy next to the streak. Don't worry - it is definitely not a 'problems' coin for this reason. And it certainly hasn't affected the original luster in this region.

Thank you for your assessments! The problem is that I really hate this line because it looks so unnatural to me  I am now thinking about sending the coin back... Its a 1914 PCGS MS 61 Indian Head from Rive d'Or Collection, btw. But if it is really toning, as sel_69l suggests, can dipping be a possible solution? (Or maybe NGC conservation?)

Perhaps something sharp, but relatively soft was scraped across the coin. Something like a toothpick or a tine of a plastic fork might drop to the surface between the letters if it was scraped slowly enough.
