It's a subject of considerable speculation from what I know.
The leading theories are that the lack of attractive toning on Peace dollars is due to either storage (different bags, different storage environment) or due to a "rinse" that was done by the Mint on the planchets or even on the coins themselves (this "rinse" is also theorized to have caused the white milk spotting seen on other Peace dollars as well.)
Rainbow-toned Peace dollars without any unattractive spots are hard to find and bring very, very good money.
