So, would one be marked 5/0 and the other as 3/0, or both 5/0 ?

rikcando, I think you meant 5/0 and 5/2. Any permutation shouldn't affect the 1st number!

Ok, cancel that. They would both be 5/0 if they were totally in the wrong spot. I got that but what if the answer was
WST NAD TRY ALL MXN COP BOB ILS ALL2 SOS GHS GYD
And the guess was
WST TRY NAD ALL2 MXN BOB COP ILS ALL GHS SOS GYD
Would this be
12/4 or 12/6?

If your guess was WST TRY NAD ALL MXN BOB COP ILS ALL2 GHS SOS GYD then it would be a 12/6.
