Scanner looks to be doing ok. The New York note looks a bit darker in the jpegs to me. Did you scan both notes at once? or separately?
IMHO scanners can be finicky
I was looking at a scan I took of a $1 NA SC the other day and noticed that the seal looked orange, not yellow 
The seal looks fine in a digital photo of the note, but not in the scan 
No amount of image post processing I tried could turn just the seal back to yellow without affecting the rest of image. Seems like the only fix might be to color profile the scanner with an IT8 card (available from Wolf Faust in Germany for ~$20. Much cheaper than most, and supposedly good quality). Maybe I'll try it someday
