Luckily all the coins were stacked on top of one another in milk crates and only one box got wet. But what should I do with these ?

A soak in acetone, followed by a rinse in distilled water and air dried will often remove some water damage. However, there are a few coins that look like they have corroded, and you won't be able to get rid of the spotting caused by corrosion. Then, it is probably just releasing them back into the wild.

Wow what a shame. the only thing you can do is crack all coins out. preserve the ones that aren't damaged. there is really nothing you can do to water damaged proof coins. cannot be cleaned ! Either spend them or make a wish and throw them into a fountain at your local mall.

But they really arnt worth saving tho right. I have multiple sets of each that didnt get wet.
And you would treat water damaged mint sets the same way?

If the acetone doesn't help and you would just be spending them, go ahead and try some EZ-est on them. It won't help the copper but it might help the coppernickel and you really have nothing to lose at that point.
