Perhaps slight rubbing or maybe a dip. They don't seem "cleaned" persay to me.

09 - 64RB, looks just slightly off in color in the reverse middle. It may have had an old cleaning, those tones/colors are typical of that...so it's questionable.
31D- Tough coin to find in red. Coloring is quite uneven, it may have been cleaned at some point as someone probably wanted a full red coin and these are very hard to find in MS red. MS-63
09S - Looks great to me, some woodgraining. Looks like someone removed something from the reverse though, right wheat stalk & near the bottom of the left stalk, ....close call for that. MS-64

The only one questionable to me is the 1909. Its got some weird coloring as noted above. The rest look great!

All three look like unnatural surfaces, so cleaned.

Thanks to ALL for the info!! I picked up an entire Lincoln Cent collection in AU to BU conditions, and it looks like most of the earlier coins have been cleaned/dipped at some time.

All look like they have questionable surfaces. Un-cleaned coins are much more desirable and are easier to find. You have a better chance of getting an uncleaned coin if you purchase coins that are straight graded by a TPG.
