Hypothetically, if I sent a coin to be graded that I think is worth $100 and it turns out to be worth $1000 or $10,000,(yeah I dream big) would that affect the fee for the grading and slabbing? I'm pretty new to this but I'm jumping in with both feet.

If it's that big of a gap you'll get up-charged for the proper submission level. Generally speaking NGC is quick to up-charge even for things that are only like $50 over. PCGS generally doesn't up-charge unless is a huge gap or you tried to sneak gold in the economy tier or something like that, but if it looks like a good faith mistake or just estimating a grade to low they usually won't
Rest in Peace

I've never been surcharged by NGC and I've had some great surprises by a point or two.

Do things as honestly as you are able. Or show us your coins here (one at a time) for honest and knowledgeable opinions.
