From certain angles and lighting the writing is very bold and clear but mostly is not that noticeable at a casual glance.

I have seen a coin on here before (maybe from @paralyse?) that had letters "toned" onto it from newsprint or the like. It's possible.

It hasn't been "transferred" there - by, for example, being placed onto a piece of paper and left there for years - because a transfer would be mirror-imaged.

It also seems to me to be anti-staining, not a "stain" - the toning is slightly weaker inside the lettering. As if someone painted it on there using silver dip.

If you're talking about the character right in the middle of the coin on Liberty's hip area, I think that's a stylized "C", not a lower-case "E".

I agree. It clearly says "Chicago". This was done deliberately at some point for a reason that we'll never know.

Lol thank you for input, as I read through the replies it is very similar to the thoughts I had in my own head. Its a brain twister to say the least. I guess I will file under conversation piece...

It reminds me if sticker letters that were on the coin for a long time, preventing the coin to tarnish on those areas. Then them someone peeled the letters off the coin and the color was lighter where the stickers were?
