Well done

And I found one last week. Good to see them appearing. Mine isn't top condition but an incused is an incused.

Why are there two different varieties?
My guess is that the incuse version was used for the colourised version in the sets.

Have done a bit of looking around and the proof 50c coin was not stamped at all with a flag design, it was painted on the coin.

No Incused coins have been found in mint sets that I know of

I think this is a case of one die was made, they minted the approx 200,000 circulation coins from it, and for some reason didn't continue with the same design when it came time to relace the die. It may have been as simple as the die dint actually produce the number of cons it was designed for and failed early, thus they had to go back to the drawing board and slightly change the design.

I recall reading that some of these were made at The Royal Mint in Wales.
Apparently a die needed some sort of repair, and at the end of that process, the incuse was born ...

I am happy to stand corrected on that, because I can't recall the source ...

My understanding is as follows:

The incused design was originally going to be used for one of the sets (possibly a limited edition mint set / baby edition / wedding edition / special Millennium edition - I haven't been able to get info on this bit, but as there seems to have only been one incused die it does point towards a limited production run of some type).

A worker at the RAM mistakenly used the limited edition die in the normal circulation production run.

By the time someone noticed, approximately 200,000 coins were produced in the run for circulation and were subsequently released into circulation.

As the die had already been used for the circulating production run, it was not used for the "limited production run" and the the "limited production run" was either canceled or they simply used the standard millennium die for the mint set (or whatever set it was planned for) and dropped the "limited" production.

The RAM has never officially said anything apart from confirming that there are approximately 200,000 of these that were released for circulation, so there is no way to tell.

Peter's info above could equally be correct and mine incorrect... and I have heard other theories as well... we may never know for sure...
