Does anyone know how the 1869/9 "overdate" Indian Head cent came into existence?

Technically, it's a repunched date (RPD). According to what I've read, the date logopunch was impressed into the die using a screw-press, and if the date was not positioned correctly the first time, it was adjusted and impressed again, causing doubling on one or as many as 4 digits. After the correction was made, the die was polished to remove as much of the underlying date as possible. This is why you will find RPDs with portions of the digits remaining, such as for this 1894/1894 Snow-1:
