Question: Are the dark spots on the coin deposits stuck to the surface, or are they areas where silver has peeled away and revealed a copper core?

Those look like they are surface deposits.

maridvnvm- Good to know. Honestly, I'm asking since I just got an uncleaned Julia Domna, and as I have made progress it seems as though there is copper under a layer of silver. I hope that I am wrong. So I just wonder as to the typical purity of a denarius from this period.

Nice example XXIX.

Archraz, if you have found that there is copper under a layer of silver then it is likely the denarius is a fourree which is an ancient imitation. Fourree denarius where silver plated and usually contained a copper core (or some other cheap base metal). I am afraid I cant remember off-hand exactly what the purity level was during the severan era however genuine coins where never 'plated' silver. A fourree denarius however although an imitation is still quite cool and interesting.

It is possible by some cleaning methods that you expose a copper layer. Under horn silver, for example, silver is ebbed out leaving behind only the copper from that layer, leaving copper patches.

so I'm starting to get some of these now...is this something anyone one attempt to clean..or let this go? some of it looks like it would come off...but I would probably be to scared to attempt it.
