Does brush stroke marks on the flat part of a Morgan dollar mean it has been cleaned?

Hard to say. Morgans are infamous for die polishing, which appears identical to the uninitiated yet does not extend to the devices. Pics would help, if you can depict the lines.

Really hard to tell from those pics.. but it does appear to have been cleaned at some point.
