I came across an 1860 3cs today that had five holes in it. I have found explanations online for one or two holes but not five. There is a hole at each of the four cardinal directions and one in the center. The explanation the coin owner gave me was that in that time period someone would line up the holes with landmarks and figure out where they were. Has anyone else heard this before? Or maybe another explanation. Also how negatively would this affect the value?

I can't really comment on the reason why that would be done....however I tend to value holed coins (unless they are key dates) not much more than melt.

They did have the coin with the holes in it on "The Goonies" that was used as a 'map' Who knows if anyone ever actually did that

Welcome to the CCF, mwm9214. I've seen a lot of exonumia in my days but never before a trime with so many holes! Can you post a pic? Are they in some geometric arrangement?
Perhaps, it was used as a pattern of sorts by a jeweler or some other artisan? I doubt that someone would willy-nilly drill so many holes in such a small coin without having some specific purpose in mind. Nowadays, it's relegated to being an on-the-cheap "hole-filler" for a budding numismatist.

Interesting thread, aiglet7. Thanks for posting. Some of the holey causes are logical, but others seem whimsical. Then too, many a hole was probably made for no reason at all.
Superstition, involving the nailing of a holed coin, usually a copper, seems to date back many years. There's at least one such thread about such "witch" coins on the CCF.

aiglet7: There are people with many interesting ideas on that forum. I'd take most of it with a large dose of skepticism. If you want to have some fun, post a picture of any old rock in the treasure hunting part of the forum and see what people say.

mwm9214 CCF is a great forum and the members are a diverse group. Some like myself aren't collectors of holed coins and would only pay melt. However we have an active group of collectors of holed coins. Often the value gets down to the historical significance or rarity of the holed coin. As others indicated many holed coins were mindlessly mutilated for no reason.
