what are these small specs/imperfections on coins? Here is an example..graded ms64 but has some spots. Did that happen after grading? Is this still considered a ms 64 good coin?

Those look like carbon spots to me, usually caused by moisture. It doesn't affect the grade numeric wise, but it hurts it in terms of eye appeal.

What would you say is better - a ms 64 like the one above or a ms 62 or 63 with no spots?

Beauty is in the eye of the beholder. AKA its up to the owner of he likes it or not. Kind of like toning on coins, some people like it others don't (in this case some people hate carbon spots others don't mind it).
