I'm not sure of the best way to do this. I'm making piles of all my lincoln cents by year and then picking out what I think look the best of each mint to put into my folders.

How do you decide which ones to put into folders?

Even if all you have is a poor example, it still fills a hole, and can always be up-graded when a better little fellow is found. There are no set in stone practices as to how you collect, store, sort,or display, just remember always it is YOUR collection, do what makes you happiest! I think that you have the simplest method for filling the folders already figured out!

I tend to talk to my coins and asking which one wants to be the chosen one, before selecting which one to gets the elite spot in my folders...lol. J/K! (sorry, I couldn't resist)

But yeah, I do essentially what you do when I have multiples of the same date. Even when I role hunt, I have my Dansco next to me, and when I find a very nice example, I'll compare it with what I have in my folder, and see which one is better. However, if the new guy isn't clearly superior to the one I originally placed, I won't swap them.

I also line them up and pick the best one. Don't forget to check the backs - I'm often surprised by big globs of crud stuck to the back of an otherwise pretty coin. For shiny, recent coins, I press them in the folder through a cotton handkerchief, so as to not get a big fingerprint on it.

Rather scares me when people say folders. I hope you don't mean those actual folders where you push coins into slots and can see only one side. Albums are where you put them into slots but can see both sides of the coins.
The problem with folders is they are OK for kids or non serious collectors. Note the back of the slots. They are usually rather shinning. This is the glue from the manufacturing process. Glue is applied to an entire sheet and the slotted cardboard is then dropped in place. Now the back of the holes has that glue there. Great if you want the coins to stay there. Just wet the glue and they will not fall out. Of course that glue is no help to the future of the coins.
