Silver kruggerands 1oz published thickness is supposed to be 2.84mm, but I'm getting between 3.06mm to 3.20mm with mine. I measure thickness in 4 different areas, at the rim.

Weight and diameter checked out ok.

How many % above/below the published specs can we consider tolerable or safe? Can someone help please?

TKL215 : to the CCF !
Average measured rim thickness 10% greater than spec, and would not be in tolerance for a bullion coin.
If correct weight, then 10% less dense than for pure silver, at 9.45 grams /cc. (Ag 10.5 g / cc).
It is a possibility that a base metal alloy may have a density of 9.45 g / cc, but that is pure speculation on my part.
If the given information is reviewed and confirmed as correct, then the possibility of silver plated fake arises.

It would be very wrong to say that it is fake without pictures, so it would be best to confirm as genuine, with a coin dealer or bullion dealer, who is familiar with silver krugerrand bullion coins.

How are you measuring the thickness? A couple tenths of a millimeter in variation has to be measured with an instrument of high resolution.

1/10 of a millimeter is 0.004".
