I have an Albanian mint set and a British Virgin Island proof set that I just didn't trust in the packaging. The BVI set had a bronze coin that completely toned a very dark color. Since it was obvious to me that these coins were not stored in the best packaging, I busted them out. The Albanian set was in a plastic that I didn't like. I was worried about PVC so I cut them out and put them in 2x2s, which I do trust.
If you have any doubt, take them out. If the coins show any abnormal wear or toning, take them out before it is too late. Typically the values given for complete mint/proof sets in Krause are just the total value of the coins, so I wouldn't worry too much about decreasing their value. Besides, you don't seem like the kind of collector that will be selling anytime soon.
