I have two 1999 S Proof Sets that I am seeing some odd discolorations on multiple coins, on top of what seems possibly doubled as well. I only have pictures of one of the pennies that the ear seems maybe doubled. Could just be from looking through the set cases.

The toning on the coins is normal even if in cello packs - I might be seeing some MD on the cent coin.

Looks like normal toning. The proof set lenses are not air tight, so the coins are affected by the storage environment and time.
