It's a D over zinc rot. That pit is from the zinc core rotting away it will only get worse.

Swamper, "split plating" has caused the area under the D to corrode, zinc rot. This loses the zinc core creating a empty area, sunken because of that.

Also over mintmarks are not possible after 1990 because the mintmark was on the model and master hub. The only way to get an over mintmark after that date would be if the coin was a doubled die with the die hubbed fro two different mintmarked nubs. And after 1996 even that would only be possible with P and S mint coins because Denver was making their own dies after that point.
