Other than the packaging, is there a difference in the coins between the America the Beautiful Quarters Uncirculated Coin Set and the America the Beautiful Quarters Circulating Coin Set?

Yes.

The uncirculated set are the same as mint set coins, which are minted with greater pressure and at a slower speed. The are also handled differently after minting, given better care.

Circulation set quarters are pulled from the regular production line. No special treatment, identical to what you would find in your change.
