How safe is the packaging of proof and mint sets really?

You talking about long term storage packaging or delivery packaging.

Also what are the concerns. Security, grade preservation or something else.

It is safe. The bigger concern is how and where you store it. Nothing they have is air tight.

Sealed in Mylar with a gel silica pack is very safe, although they don't stack as neatly.

Well I have seen mint sets from the late 60's where the coins look like a dull gray/milky sort of colour.

You don't know where the coins have been or what conditions they have been stored under.
