Is it a type of chemical or was the penny just covered by something?

Small localized moisture spot could help to produce what we see here.

A few years ago I came across an old Whitman cent folder nearly full of wheat cents. Each cent had the very same 'cleaned' area over the date and mint mark--every one. Otherwise, the coins were heavily circulated and rather dirty. Someone attempted to clean the coins so the date and mintmark could be better seen.

Agreed that someone just attempted to clean a portion of that coin.
