Clogs are a temporary feature which can appear on any die as grease/dirt collect in the recessed areas of the die. Once the die is cleaned, the clogs no longer appear on the coins. There is another marker to help differentiate obverses 39 and 39a. The A of REGINA has a broken left serif on Obverse 39, but on Obverse 39a the left serif is full.
There are a few Obverse dies with the broken left serif on the A of REGINA. 20A, 47, and 47a are some of the others with that feature.
This coin is a tough one to attribute (until you notice the 5) , because of the lack of die cracks. Early state coins are always more challenging to identify.
