I have most of my 2X2 flips stored in the long single row boxes (I think they are 9" long or so) and I was curious as to what I could use as a divider between coin groups. I want to separate my dimes, nickels, etc so that I can keep multiple denominations in a box but I want them separated so you can tell where the cents end and the nickels begin etc... I was hoping to have it be something with color that stands above the flips like an index tab marker or something. Also want to make sure it won't discolor the flips or anything.
I appreciate any suggestions.

Get a pack of colored index cards and cut them down to the proper size

I have these plastic snap together coin holders that are 2x2 that I use. I can't recall their brand but they're just two clear plastic pieces that snap together. I take a color coded tab and stick in into the holder and put that in between the cardboard 2x2's. It's not the best but it works for me.

I too use an index card to seperate my rows, works great.

I use index cards and cut them taller than the 2x2's, and write the denomination at the top of the card.

Your lucky. I use those Whitman type two row boxes that are about a foot long. I've got 9 of them full of 2x2's. What I've done is place one 2x2 inbetween different denominations with a little sticky thing sticking up. You know those pads of paper called Post-it's. They come in many different colors too. This way I can put the cover back on and they simply bend over. Also, since I've got a really bad memory, I use different colored ones and still write what is what on the part that sticks up. Index cards are OK if you don't use the covers but I keep all mine in those boxes covered so the littel tabs stick up and then just bend over when closed. Since I have so many of these boxes I also put the post-it's on the top of the cover to note what is in each box.

I think the bright-colored index cards will work good, but that is a good point about the post-its allowing them to bend over when the lid is on. I will probably use colored index cards, that way they will not have to stick out too much over the coin 2x2s because the neon colors of the index cards will be obvious against the 2x2s.

Just remember that if you use the cover that came with that box, it will no longer completely close. Of course a fraction of an ince really makes no difference. You have to remember the things up a little over the 2x2's though if you place something on top of that box. Enough weight will smash those index cards down. That is why I use the Post-it things. Then I don't worry about them bending.
