Used to use ebay to buy and sell Canadian coins, but got away from doing much for the last few years. Went back to the site today and found all that is listed is basically "junk" as in worthless coins. There are virtually no certified coins anymore, either.

What has happened?

And what are some of the most popular sites for dealing in Canadian coins now?

Nice to have you on board with us. My opinion regards to your question is that as a result of a poor economy Hobby's such as ours takes a back seat to the necessities of life; ie:food, lodging, clothes, health care and education. Hard for most people to justify spending XXX$$$ on any Hobby when you have the above mentioned criteria to fulfill first in life.
Therefore, in light of this opinion, I feel many if not most, dealers/collectors are holding back their high end Certified coins from E-bay and other auction venues. The sale prices on most high end coins are not what they used to be pre-2008 when the economy crashed.
But like always, history repeats itself and time will bring things back to where they once where. How much time? Well your guess is as good as mine?
One thing I can assure you, and I've learned this from experience, "NOW IS THE BEST TIME TO BUY HIGH END COINS" There are collectors out there that are under financial duress and selling off high end material for whatever price they can get for them. The trick is finding them, unfortunately, their loss will be your gain!

Don't know how long this downturn will last, but it is a bad time to sell Canadian coins and may get worse.

ebay has the silver/gold rush going on at the moment. People are selling off the "junk" at high prices to use the money for quality items, as the line has blurred substantially with the rising prices of metals.

I've bought a quit a few collections lately as people are simply needing the cash. Some nice coins too, uncirculated fishscales and dimes especially are getting no love on the open market.
