I read that the some coin counting machines tend to not accept silver coins due to their difference in weight and they end up in the reject hole. How come, even though they are different weights, copper cents and zinc cents are all accepted?

just a guess: silver coins are not common at all, so the machine is programmed for only clad, and it thinks the silver are fake because of the weight difference,so it kicks them out. now with cents, copper cents are still extremely common, so the machine just be programmed for both the weight of copper and zinc.

Rejection of silver is better for us- if we accidentally dump a silver coin, it's not necessarily lost.
Rest in Peace
