Is this nickel missing some of its clad layer? What is the cause of the color on it if not?

Looks like some foreign substance spilled on it, either dried or etched the surface, and then someone tried to clean it off.

Agreed, also nickels don't have a clad layer. They are a solid copper nickel alloy.

Since its edge is of uniform color you can tell it's not clad metal. Except during wartime, the nickel's alloy has been the same 75% copper 25% nickel for over 150 years.
