I've barely stepped my toe into notes, but I did notice that the length of serial numbers for $1 1899 silver certificates seems to vary. Is there a premium for shorter serial number over longer? For instance, would D25268A be worth more than a longer serial number?

Not likely, until you get down to 2 or 3 digits.

Is it true then for these older notes that they didn't prefix zeros and just added numbers as they went?

They started at 1 and went up from there. No leading zeros.
