I came across this 1904 Morgan dollar with the letter S stamped on the eagle's chest. Is there a reason for this, or did someone just disfigure the coin for some reason?

IMO it has no rhyme or reason - somebody just stamped an S on the eagles chest for the fun of it - not like Superman but like Super eagle!

Yes. It's a counter stamp or it's engraved. People sometimes put initials on coins and gave them as love tokens. With just one letter....probably just someone marking their territory.
